Is it possible to have multiple Netduinos plugged into a single PC at the same time via USB? Idealy I could have a solution with two projects, each project being deployed to a seperate Netduino.

Yes, absolutely. Launch MFDeploy.exe (Start > Programs > .NET Micro Framework 4.1 SDK > Tools > MFDeploy.exe) and set a unique "USB Name" for each device (Target > Configuration > USB).

Then in Visual Studio, one will be named Netduino_[customname1] and other will be named Netduino_[customname2].

Chris
