I recently erased my mini to get rid of an app, when I noticed that my solution build info number (4.1.0.6) did not match my SecretLabs.NETMF.Hardware, SecretLabs.NETMF.Diagnostics, and SecretLabs.NETMF.Hardware.NetduinoMini version numbers (all three are 4.1.0.0). Should I be concerned, or can they vary a little?

That should not be a problem I think. The firmware had more updates then the SDK if I'm correct.

Good observation!
You are okay as-is. Because .NET Micro Framework has strong version matching, you'd have to upgrade the SDK on your computer every time you updated the firmware on your Netduino (and if you had multiple Netduinos, they'd all have to be running the same minor revision).
So we decided to leave the version #s of assemblies as-is unless making changes to their object models or functionalities. You can safely use them from the Netduino SDK...and they'll just work (even when we fix bugs in the native code side of the .NET MF firmware).
