Worst case I can think of (correct me if I'm wrong) is that not everything is updated, so you have to do it again. You can't overwrite some parts of the memory, so you can't break those parts either.... and that is a bad thing because we really want to overwrite them?

Technically, if it's just locking the bootloader section...then there's no issue. But if SAM-BA is locking other sectors by "saying yes to locking", you might have to erase your Netduino to update .NET MF firmware, apps, etc.... and that is a bad thing because we really want to overwrite them?
